Trapping output from commands

I am accessing a Linux box via the mindterm ssh client. Are there any java
classes/api's that will allow me to trap the output from the commands that
are issued by a user?

If so, are there any differences in the output from an SSH server that is
running on a Unix/Linux/Windows platforms?
